Custom.css file gets overwritten via updates and is a convenience only if you do not use child theme or if you want to store the custom CSS entered in the Custom CSS tab of theme options as part of a file instead of making it part of the downloaded page.
I would recommend you use the child theme or use the Custom CSS tab in theme options to set the preloader. Hope this makes sense.
